You can get good neighbors or bad in any lodging in (or out) of Yellowstone. Having said that, if noise is an issue for you (as it is for me) your chances of peaceful nights are better in the Snow Lodge cabins. But quiet isn't guaranteed anywhere. Unless it's very rainy (or, at that time of year, an inch or two of snow is a possibility), mud will not be an issue. There's a space by every cabin for your car.
I stayed in the Three Bear Lodge some years ago, before the fire and rebuild that followed. I can't say that I liked it very much (small, cramped, mildewy room, only window opened onto the parking lot less than 10 feet away, very poor housekeeping, but nice folks at the front desk). There are other options in West Yellowstone - Hibernation Station, for instance, has nice stand-alone (and therefore potentially more quiet) cabins, pricier, but more roomy, more romantically furnished, and cleaner than Three Bear. Note, though, there's very little green space and the cabins are close together.
There are numerous other decent motels in West, I liked Kelly Inn. The town is so small everything is within walking distance, and Kelly Inn (among several other motels) is right by the Grizzly and Wolf Discovery Center, very well worth a visit.
Pancake House for breakfasts and lunches, not open for dinner unfortunately.
If you're open to staying at the opposite end of the park, check out Big Moose Lodge, a couple of miles east of Cooke City. Those cabins also have thin walls, ask if they have any stand-alones. www.bigmooseresort.com/ Great hosts, huge rooms, great setting at the foot of the Beartooth and Chief Joseph highways...If you stay there, the most wonderful place for breakfast and packed lunches to take into the park for the day is The Bearclaw Bakery, in Cooke City.
October should be a wonderful time, since most of the resources in the park will be closed by then it won't be crowded. Have a great trip!
